If I were an out-of-towner, I would stay on the waterfront, and I would stay away from Fisherman's Wharf.* Unless you've got an invite to stay at Robin Williams's house, that means the Embarcadero. S.F. has some nice boutique hotels other than the Vitale, though.
The Kimpton Group has a bunch of three- and four-star boutique hotels in S.F.; if you want something with more character than the Marriott and a choice as to neighborhood, they've got some variety. I think there's a French outfit that does some boutique hotels in S.F., but I can't remember the name.
Other reason to stay on the Embarcadero: If your wife and/or kid want to ride the cable car, don't take Powell-Mason or Powell-Hyde --- your kid will turn 18 before you get to the front of the line. Instead, from the foot of California Street (at California and Market), take the California line up to Nob Hill. Once you're at the top of the hill, see Grace Cathedral (a 3/4 scale of Notre Dame with replica Ghiberti doors to the Battistero di San Giovanni in Florence). Then smuggle the kid into the Tonga Room at the Fairmont for the indoor tiki bar rainshower.
The Harvard Club of San Francisco is housed at Orrick. You will be provided with accomodations, but will be expected to bill 2,200. The accomodations since they moved out of the old Federal Reserve to new digs in SoMa are seriously diminished. There isn't even an ATM within six fucking blocks of that place.
